I can send a message to somebody within eMule who downloads something from
my shared folder. However, I wonder how I become aware if the other person
replies. Does a window automatically pop up, or do I need to look for it
somewhere? There is no way to test it with somebody I know since I have no
influence over who downloads from my computer.

On the graphical buttons above there is one called Messages (or whatever
that is in your particular language). That's where the messages are.

There is also a notification, in the lower right corner there is a
yellow tag with a red exclamation mark on it when you have new messages
waiting.
